Its name is believed to derive from a 6th-century association with early Christian churches, notably the site where Saint Munn is said to have arrived from Ireland. The loch has a rich and varied history, from early boat-building at Robertson's Yard to its significant role as a Royal Navy submarine base during World War II.

Most famously, Holy Loch served as a controversial but pivotal United States Navy Polaris nuclear submarine base during the Cold War from 1961 to 1992.
